Remove transform-d-to-p

Ninja doesn't need the phony make targets, in fact, the parser doesn't
handle them correctly and ends up duplicating the dependencies.

Test: wrote a tool to dump the .ninja_deps, added dedup feature, files
      identical after dedup.
